I recently bought a 2011 3.5iS which has the Comfort access FOB with the removable battery in it, and face the exact same issues you described above - only buttons on the FOB work, CA via door handle doesnt work, nor does FOB in the pocket as it needs to be plugged in the ignition.
Wild guess after looking at the specs via VIN check - the car doesnt show as having comfort access, so could the car have the hardware, yet be coded to disable CA since the original owner didnt opt for the feature when the car was new?
